I have had my Chameleon MK2 for about a week and about 75% of the time I can get it to load and unload just fine but without fail on every print I have at least one filament tip get stuck in the y-splitter. I have changed the hotend PTFE to the 1.8mm size and tried lowering the temperature to about 190 but still get the odd blob. I am using the generated gcode from the website. Has anyone modified the tip shaping gcode to work better with the MK3S?

Sorry, I'm not suggesting that at all. I'm saying that above the extruder it should be 2.0 and in the extruder it should be 1.8. The Y adapter is only held together with screws... so just loosening the screws by 1/4 to 1/2 of a turn might make it wider for you. Can you feel resistance in the Y adapter? If so, try to remove a little of the plastic in that area where it is rubbing. (The easiest way is to use a rougher filament and just pull it back and forth through it, which will wear it away.)
With regards to the PTFE itself, make sure the ends are cut perfectly straight and the lower one has the chamfer on the inside of it, so that the filament has a funnel path going down.
Lastly, make sure the PTFE tubes going into the Y adapter are fully seated into the pockets so the PTFE Couplers do not move when the filament passes through them. If they rotate, they can cause a kink in the PTFE which will cause it to get a little narrower.
